第一作「S.T.A.L.K.E.R.: Shadow of Chernobyl」の直後が物語の舞台となる。
ZONEの中心への道が開けたことにより、軍は調査のためヘリコプター部隊を発電所へと派遣する。しかし、謎の墜落事故が多発し調査は難航してしまう。そこで軍はエージェントを派遣し、謎の墜落事故の原因とZONEの調査を行うことを決定する・・・
